You can setup automatic invoice creation triggers in the "Invoice Settings" section of the app which is visible under "Sync Settings" on the left panel of your Shopify admin page. You can choose to create a Xero invoice depending on what trigger you've selected (Draft, Awaiting-Approval Invoice, Awaiting-Payment Invoice or Paid Invoice).

Check Xero for the newly created invoice

Can I connect my Shopify store with multiple Xero accounts?
No. You can only connect one Xero account to one Shopify store at a time. However, you can switch to a different Xero account later by disconnecting the existing one first.
